Mini-COBRA: Constraints-based modeling of metabolism for beginners and

biologists – April 30th-May 1st in Richland, WA


In league with the Center for Systems Biology of Enteropathogens (funded by NIH/NIAID), we’re going to offer a two day mini course covering aspects of constraints-based modeling.  This two-day course will be held from April 30th through May 1st at the Center’s head–Pacific Northwest National Laboratory–in Richland, Washington.  If you’re interested in attending please enquire at mini.cobra.course at gmail.com. 


We’ll have limited slots available for attendees that are not associated with NIAID’s Centers for Systems Biology.  In the e-mail, please provide your affiliations and level of experience with computer modeling and biology.  This course is targeted towards beginners and biologists thus an advanced student should consider attending the annual short course that’s held in Iceland during the summer.


There is no registration fee and we will not provide meals, housing, computers, refreshments, ponies, snakes, or motorcars to attendees. 


Please note that potential attendees will have to complete security clearance paperwork with PNNL which can take 4-6 weeks for foreign nationals.

Day 1:

   Morning (2.5 hours):

       Introduction to mass-balanced modeling of metabolism.

       Solving a system of simple biochemical equations with linear algebra.

       Genome-scale models of metabolism.

       Simulating biological objectives with flux balance analysis.


   Afternoon (2.5 hours):

       Installation and introduction to software.

       Constructing a simple chemical model and simulating maximum yield.

       Genome-Scale Models: Importing, editing models and growth

media, and identifying essential genes or reactions.


Day 2:

   Morning (2.5 hours):

       Protocol for constructing a genome-scale model of metabolism.

       Comparing simulations through flux variability analysis and sampling.

       Analysis of omics data with genome-scale models of metabolism.


   Afternoon (2.5 hours):

       Identifying gaps in a model and candidates to fill these gaps.

       Comparing simulations for growth in two distinct media or WT vs mutants.

       Identification of reporter metabolites.

       Creation of condition-specific models and identification of

differences in metabolic activities.
